etckeeper has been in /usr/bin since version 0.51. (Because lots of
people, it turns out, do strange and wrong things to root's PATH.)

You might somehow have an old config file.

BTW, I tried to make this config file use [ -x "`$(which etckeeper 
2>/dev/null)`"
but it seems apt.conf syntax has no way to embed a double-quote inside
a double-quoted config value. At least \" doesn't work..
