In horde2 there was a symlink /usr/share/horde2/template that pointed to /etc/horde2/templates. This allowed you to customize the interface in a location that wouldn't be overwritten byt the packaging system. Horde3 should do this as well. Right now I can't really customize horde3 to look like it is integrated into my site.
