Hi Frank, it _does_ purge the old configuration file from 5.3.9-2. (And I have just verified that in the clean squeeze->wheezy upgrade inside chrooted pbuilder.)
Are you sure that your sqlite.ini was unmodified or you haven't chosen to keep it when dpkg asked you to replace it?
