I have a similar problem with mail.app and 2.2.0, but haven't come  
around to report it. (Tried once but the logfile was to big).

My problem with mail.app is that mail.app sets the message status  
from new to read, but when rsyncing to the imap server status
still unread, so I constantly get a new messages warning for old  
messages. Doing a "set all messages as read" on the specific folder
resolves it.
I'll do some log5's this weekend I think.
