Severe fragmentation of the MFT on NTFS volumes can cause this. As Cygwin tends to generate alot of directory entries and files for its filesystem layout, this would be more pronounced there. Try something like Raxco Perfect Disk (its got a 30 day trial), and defrag your disk completely.
