Hi, The lilypond binary (lilypond.exe) is in the lilypond package (latest cygwin release lilypond-1.6.0-1). Did you re-compile lilypond from source? or did you install lilypond from the cygwin installer (setup.exe)?
What is the output from ls /usr/bin/*lilypond*? By default lilypond.exe lives in /usr/bin. Excert taked from http://cygwin.com/packages/: ...
