I'm making two builds from two Cygwin installations (one 32bit and one
64bit) with the native toolchain (not cross-compiled).  I've had some
disk space problems that prevented installation of the cross compilation
toolchain(s) originally.  That's now solved, but I'm still doing native
builds.

It complains that the architecture has changed between configure runs
and that I should blow away configure.cache before re-configuration or
distclean the whole thing.  Sorry, can't get at the actual error
messages from here.  That may not be happening when you're doing a
cross-compilation since the host architecture would not change in this
case.
