I've just discovered that some TeX Live packages have formats that are supposed to be disabled by default. This is indicated by the presence of "mode=disabled" in the "execute AddFormat ..." line in the .tlpobj file. The documentation for this is in /usr/share/tlpkg/TeXLive/TLPSRC.pm. But the postinstall scripts generated by cygport enable these formats anyway. The attached patch fixes this.
