Ok, there is indeed an issue.
Which version of Eclipse are you using ?
I am here with Helios.
It reloaded its project files somewhat, but somehow it failed to recognize the 
cmake-generated targets in the .cproject file.
Deleting the project from Eclipse and importing it again made the targets 
appear.

I'll have to test with Indigo.
