Having only briefly looked at it, it appears that a new dictionary that uses
\stemUp, \stemDown, and \stemNeutral was added to xml2ly in commit

I have not checked whether this commit is the source of the spurious stemXXX
commands. But I do note that it comes after 2.19.31.
I don't do any musicXML import, so I'm a poor person to check this out further,
but I thought I could at least point you in this promising direction.
