If you do 'make clean' it will be deletet because the 
clean rule deletes all header files in the build directory. 

I changed Makefile.in this way:

nr_headerfiles = config.h cpus.h
headerfiles = $(filter-out $(nr_headerfiles),$(wildcard *.h))

clean:
        rm -f *.[oda] kernel
        rm -f *.symc *.symc.o *_user.c *_server.c $(headerfiles)
        rm -f *.migs_d *.migsh_d *.migu_d *.miguh_d
