Yes, but what if you never get files that use those files again, and as in
the current case, an anti-virus program keeps deleting them.  This is an
enormous waste of bandwidth.

Not a design flaw.
Suppose you delete the files of an app version that has no jobs.
5 minutes later the client gets a job for the app version.
You have to download the files again.
