When I do a search for Orphaned Files, I get a result saying 259 orphaned files were found — which is every publication in my database that has a PDF attached. But when I click on an entry and view the publication record, the PDF is shown correctly in the sidebar and the preview pane at the bottom shows the correct Local Files path. So BibDesk is operating exactly as it should.
All of the publications were added using Autofile and have the path stored under bdsk-file-1 using the new encoding scheme, rather than local-url.
