During boot the pins have to have the default configuration, and the wired hardware must not influence the state of the pins.
After boot, you can configure the desired pinmuxing and connect your hardware. BTW: since you're booting from EMC, you can use 6 further GPIOs on the SD-Card slot and 2 further on the JT header (unidirectional).
