In version 8.6 (I think it's the same for every version that has Unix
filters):

Set the options by holding down the command key while clicking on a filter
in the shebang menu or the filter palette.

See page 301 of the manual. 

"Optionally, filter output can be sent to a different window, instead of
overwriting the
selection-hold down the Command key while selecting a filter from the
Filters list
palette, or from the Filters submenu, to open the Filter Options dialog.
Changes made
in the Filter Options dialog affect all filters, and remain in effect until
you make changes
in the Filter Options dialog again."

The manual has a nice TOC and Index that are both linked to the text
referenced.
