How about writing your own build rule? Something like this
bin_PROGRAMS = program
program_SOURCES = # empty
EXTRA_DIST = ownmain.c program.fdpl
program$(EXEEXT): ownmain.c program.fdpl
fdpl -g -o $@ -main ownmain.c program.fdpl
