Meta-Update has no such limitations.

You did not mention about your version specs.

I think there are many challenges/limitations when importing data from a
flatfile through AIE.
It misses on some records, if the count of records if considerably
large(telling from my own experience)

'OR' condition in the query does not work for flat files. See
AIE_76_Users_Guide(page 212)

Try importing the same data from a sql table & then 'Query' on multiple
fields/attributes. 
I use remote sql tables to import data into CMDB using different
filters/queries & it has never created any problem for me.
