A pretty curious case, would be interesting to know more.

Anyone willing to make a one-off build of their application for one of those users having problems?

It could just run "ls -l" for the few application-specific data directories (shared_prefs, databases, files) and capture the output. This would show existing files, their owners, and permissions.
